I need to analyze Glyphosate in LC-MS/MS (AB Sciex QTrap 5500; ESI-) using Hypercarb 100*4.6, 3um, but I don't get any peak, probably due to conditioning problems of the column. The used mobile phases are: A) Water/MeOH (95:5)+2% acetic acid and B) MeOH+2% acetic acid. Does anybody have already faced this problem?

Try to add medronic acid to the mobile phase, see this paper:

Try to ensure metal-free system first. LC passivation solutions should be use in the case of stainless steel flow paths are available and phosphate-carrying polar molecules are existing at your analysis. (Use chelating agents and get rid of metal contaminants) . The links provided by the authors are very useful to solve the problem if that comes from hypercarb column application.
