I'm trying to synthesize protein outside the bacterial cell wall. I would check its function in a dead E. coli bodies.
So I'm trying to find the best way to kill E. coli without affecting this protein.
I checked heating at 60 degrees for 30 min. it seems all cells have died but I'm wondering if my protein affected by this temperature or not?

If you work in a specific protein, you just need to extract it from the bacterial cell and you don't need to think about killing your cells other than to think how to optimize protein extraction conditions to keep your protein functional.
