How can I get 2D and 3D descriptors using PaDEL-descriptor Software?

Hi guys,

I am going to get 2D and 3D descriptors using PaDEL-descriptor Software. I have uploaded 23 molecules in mol2 format and got whole descriptors. But there is problem with one of my molecules. When I upload it in mole2 format, I will get only 2D descriptors and with mol format, there are some descriptors with a bit strange values which are not in range of other molecules' descriptors values. How can I deal with this problem?
