I ran ArcSWAT in a watershed in the south-eastern part of Australia which created 44 sub-basins within the watershed. I would like to obtain NDVI for each sub-basin. I have tried to obtain it through AppEEARS using the sub-basin shape file. Unfortunately, this app doesn't accept small area shapefile. I would like to obtain 16-day NDVI data from 2001 to 2020. Also, is there any other technique I can apply to get average NDVI for a buffer point within the sub-basin? I appreciate your suggestion in advance.
You can use MODIS NDVI dataset in 500m spatial resolution. Also you can create from MODIS wavebands in 250m spatial resolution. All the dataset is free and you can download from an FTP server.

if you want to get the average of NDVI for each sub-basin whatever is the time step (16 days or month or year) you can use zonal statistics in ArcGIS and the shapefile of the 44 sub-basin with the NDVI data which must be in a tiff format.
