During performance evaluation of a newly developed machine or engine we carried out functional, safety, maintainability, reliability and appearance performance to determine the grade of machine but while determine the factor of safety to be used for it maximum load it carried what material strength did we used, is it all materials of all parts including joint or the materials of the load carrier?

you need to define at first the risks you want to debate and then you can start to calculate the static safety for exactly this risks. For dynamic safety you need to include experience values of similar products or you go testing until destruction.
Please do not forget to compare the design with the the real made machine. Very often you can see differences not covered in the safety calculation (i.e. proper welding).
I'm not in favor of multiplying safety values - this my suggest a bigger safety then it really is - the lowest safety value it the one you are looking for.
So for maximum load of a trailer you need to consider Tyres, Wheel bearings, axle, frame, load box, joints, locks, brakes, brake force supply, towing element. They all give you safety values.

your question is not completely clear. I don't understand why and for what you need to know the safety factor.
If we are considering even a simple structure like a beam on 2 supports the main safety questions are: 1)which is the load that the beam can stand without be damaged, 2) which is the load that the beam can stand with no damages for the users (maybe that the beam is bent after this load must be removed)
3) which the load that generates damages to the users (the beam breaks in 2 pieces is not more able to be used)
Which of 3 questions?
Of course passing from a simple object (a beam) to a more complicated one (like a car or fighter plane) to reply becomes much more difficult

ok, I would try to approach it via lifetime calculation of the components. Typically the lifetime reduces with the load increase and the mileage increase.
Important is also the out of service time for maintenance and repair. This depends on location, special or simple tools, availability of spare parts and the local labor rate. And there is no absolute value worldwide: the users must agree to the values of the machine - the acceptance levels are different.
