We have to keep on mind that, the finished product of FISH method is a polycarbonate filter containing bacteria coated with both probe and a marker DAPI (total number of bacteria - We have used Vectashield with DAPI).

If you wish to isolate bacteria of interest from a section of FISH, the best tool would be a laser capture microdissection microscope rather than a FACS.
