I am using wet transfer techniques to transfer graphene from its seed substrate to the target substrate. Then , I have used acetone for more than 3 hrs to remove PMMA from the graphene surface after drying the transferred Graphene/PMMA film. However, I have observed some PMMA residue on top of graphene, so how can I completely remove this reside?

To remove residue of PMMA, we mostly utilise O2 plasma. My cleaning protocol is following,
1) acetone,
2) IPA,
3) O2 plasma cleaning. I am not sue, if O2 plasma may effect graphene (a layer of carbon atoms, please check literature)
I agree Anwar, there are some other alternatives too, such as chemical etching, please check if you can do chemical etching.
