How can I compare values in two separate runs of one toxicity assay when the controls values are not similar?

I ran an SRB toxicity test with Camptothecin and water as a positive and negative control for my tea samples. However, I tested my 2 samples separately, at different times. Thus, the tested values of the controls are not the same, so the toxicity capability of my 2 samples can't be compared to each other directly. How should I treat the value or which statistical tests should I run so that I can compare my 2 samples?
