How can I calculate % input to plot RT-PCR data as graph in RNA-Immunoprecipitaton (RNA-IP) experiments?

I have recently done RNA-IP assay by pull-down of my protein of interest and my further applications involve the analysis of bound RNA to it. For this, I did RNA-IP and isolated RNA from the immunoprecipitated fraction as well as input fraction. I proceeded with cDNA preparation and ultimately RT-PCR. I got the Ct values for the mRNAs/miRNA to be screened. But i am not able to understand how to plot this data in the form of graph. I have tried plotting the Ct valued directly but I don't think it is an appropriate way to represent this data. Can i show it in the form of % Input? If so how can I make the calculations?
