I need to assign distance restraints from multiple templates to modeling through I-tasser. How can I obtain that information from an alignment? Can you recommend some server to do that?

You can use MODELLER to restrain the distances in an multiple templates modelling
For this purpose you can use the automodel.special_restraints() command to assign distance restraints.
