I am trying to calculate fluorescence intensity on cell membrane vs cytosol.
I know 2 plug-ins which can do this by either a pixel or a micron. But I am looking for something which can be done by percentage as my images are not acquired at same magnification.

you can achieve this by ImageJ macro programming: first, read out the image dimensions and save them in a variable. Then, calculate a pixel/micron value as a fixed percentage of the image dimensions and expand/shrink your ROI selection accordingly.
However, there might be some problems if your raw data set contains images of different magnifications. For example, some details of the cells might only be visible in the images of high magnifications. You could solve this by splitting your data set into groups of images according to their magnification and analyzing these groups separately. As an alternative, you can shrink your highly magnified images to match the images of low magnification.

Команды Image> Scale, Transform.
Scale (Ctrl+E)
Позволяет изменить размер изображения или выделения в диалоговом
окне. В полях X Scale и Y Scale указывается коэффициент сжатия изображения по
X и Y осям соответственно.
Поля Width и Height отвечают за ширину и высоту будущего изображения.
Ниспадающее меню Interpolate позволяет выбрать тип интерполяции.

1) Select the ROI
2) Image->Duplicate [will create a new image of the ROI you selected)
3) With this new image selected, Image->Scale [enter the X and Y scaling values, 1 is 100 %, etc..].
