Hello guys. Im confused about how secondary structures can bother cloning procedures? Does anyone know what is the logic behind issue??

Im doing cloning using GA but i failed two times and i found the maybe it can be due to secondary structure in my DNA. I wanna know how these secondary structures can disturb our cloning procedures? Tnx in advance for our response.
