But this is an implementation of 1D HMM not Embedded or 2d hidden Markov Model.

the proposed link don't give any information about this tool!
As far as I know there is no 2-D HMM. The classic HMM formalism is for a 1-D Markov chain. This can extend in principle to any number of dimensions by just concatenating them. naturally you will get a lot of states if you do this. There is also work on Markov random fields where your basic transition structure is on adjacency cliques.
Can anyone suggest, how do MATLAB programming for 2D HMM. I have tried repeating loops used in 1D but its not giving me any result.
Will increasing window size help??
