Has anyone had experience using 5'polyphosphates?

Hello.

We are using 5'polyphosphates (LGC Biosearch Technologies) to remove uncapped RNAs. But have had little to no success with it. I have been using Lucigen protocol and afterwards GeneJET RNA Purification Kit to purify the RNA. Concentrations are low and after checking with small RNA Agilent, our samples still have uncapped RNAs. I have tried to increase the incubation time and use different volumes of enzyme, but the result is the same.

All suggestions are very welcome.
