I am currently attempting to optimize a protocol for extracting microbial DNA from cotton swabs that were swabbed against fish skin. I am wondering if you have any recommendations for the best protocol/kit to achieve a good DNA yield. I recently tried the regular DNEasy Blood and Tissue (Qiagen) protocol on my swabs, but my concentrations are extremely low. I've noticed that many people use the DNEasy Blood and Tissue kit for their swab extractions effortlessly. Do you have any advice on the best kit/protocol to use in this situation? I also see some people utilizing the pretreatment for gram-positive bacteria protocol before starting the DNeasy protocol, and I'm unsure if this would bias my results because I want to extract all the microbial DNA equally—I'm not specifically looking for gram-positive bacteria. Any advice on this topic would be greatly appreciated.
