Previously we conducted PCR to detect and quantify a specific gene of interest (low-density lipoprotein; LDLR). From the analysis, the respective gene was present in our samples. However, upon analyzing results from LCMS-based proteomics, the protein (LDLR protein) encoded by the gene was absent. To add on, from immunofluorescence microscopy, the protein was detectable by Bodipy staining. Few other proteins were also absent, although their genes were detectable by PCR. Is there any explanation on this matter? Protein was extracted from human cells and precipitation was done according to the methanol-chloroform method. Bioinformatics was conducted using Proteome Discoverer.
