In order to analyze the epigenetic effect of any kind of stimuli you need to consider several things. I´ll mention some of them.

First, you need to know which epigenetic mechanism you wish to study. The most common ones are DNA methylation and histone acetilation/methylation, both of them are completely different mechanisms and the complexity of the analysis difffers greatly depending on the depth of your project. After that you will need to make some research to find out about the state of the art of that topic in particular and to get some ideas. Another thing to consider will be the length and dose of the stimuli, since we are talking about epigenetic changes it is highly probable that you will require to apply the stimuli for a long time in order to be able to obtain stable epigenetic changes in your cells. Finally, based on the infraestructure available, you need to evaluate which approach will you be able to afford.
