The web version of EndNote basic (formerly, EndNote Web) is free of charge however the proper licence of ENdNote is not free (may cost upt 300 USD). Zotero is free with Online storage up to 300 MB / Additional storage space available. Highlight/Annotate of PDF documents is available in EndNote but no in Zotero. Selective syncing of documents is available in Zotero but not in EndNote. Please see the link below for further details:

My Suggestion: Mendeley is a great reference manager if you are looking for a free software with a lot of qualities.

The choice depends on the specific needs, because the basic functions of these programs are quite similar. I use JabRef which is truly free and opensource.

Personally, I tried both and what I can say is that I am more satisfied with Zotero than I did with Endnote.
