I have used BHK-21 cell line for FMDV infection. Even after several passages and complete cell death, the viral concentration was found to be still low. The timing of the cell sup. collection was somewhat late (one day) and the cells gets completely degraded(separated from each other and floated). Did it make any effect on the virus directly even after the RNA were under Capsid?

It is not clear whether you measure the viral load in the culture supernatant or in cells or both. Usually, different cycles of thawing and freezing of cells improve the virus yield. Another factor is the BHK-21 cells used for virus multiplication: cells freshly recovered from liquid nitrogen and with low number of passage yield better results.
