I will be incorporating Phos Tag in my protein gels to study histidine phosphorelay between two bacterial proteins. I wanted to know if there is a possibility of getting a high background upon using Phos tag. If so, how can I reduce the background noise?

I am guessing that you mean high background with ECL signal after Western Blotting? We typically do not see a high background using Phos-Tag gels, but we also typically load less protein than when running a normal SDS-PAGE (to get better separation).
