Can we use different sizes (unstandardized) cover slips to grow the biofilm and test the effect of antimicrobial agents (different concentrations) on the formation of biofilm? The test is to visualize the architecture of biofilm under the light microscope and scanning electron microscope?

Agreed. As long as you compare your treated samples relative to the control it should be fine.

Thank you for the opinions. And another thing, is it normal for the biofilm structure (untreated/control) to have uneven distribution whereby some parts of the biofilm comprising few cells while others are denser?

Yes, that may happen. There will even be in regions of no attachment. You will not get a lawn of equal and even biofilm
