The answers depend on many factors, such as how diverse the yeast strains mated to get the diploid genome were. It is possible to mate yeast with nearly identical strains to obtain a diploid genome that is homozygous at essentially all loci. The method of sequencing and the length of each "read" is another factor. The most affordable methods will be able to tell you what sites in the genome are heterozygous in your diploid isolate, but will not tell you which ones are linked to other sites on the same chromosome. To answer that question, it is probably a thousand fold or more less expensive to obtain haploid forms from the diploid and sequence both of them, than to attempt to sort it out from one diploid genome sequencing project.
