I plan to use phalloidin to label the cytoskeleton, but I'm not sure about the specific protocol. I've found standalone phalloidin as well as fluorescently conjugated phalloidin, such as Fluorescein Phalloidin and Rhodamine Phalloidin.
You'll want to use fluorescent phalloidin and you'll want to pick colors that will work for your microscope. Green or Red are safe options and generally are pretty bright (alexa-488 and -594 respectively). I would stain fixed and permeabilized cells and then stain the permeabilized cells following the manufacturers instructions (the manf of the phalloidin). Remember to not use phalloidin with methanol-treated samples since the methanol interferes with phalloidin binding to F-actin.
