Hi lentivirus experts,
I have lentivirus plasmids that carry mutations in the 3' and 5' LTR region. These regions were not exactly designed for easy cloning. Therefore, I wonder if it is possible to proceed with the mutations.
In my understanding, the mutations in LTR regions only negatively affect virus integration into the host genome. If there are point mutations in the LTR region, does the virus still integrate with low efficiency or not integrate at all? Will the mutations cause an effect to the genes delivered by lentivirus system?

The LTRs are also involved in replication of the viral genome. The impact the mutations will have on integration will be determined by what mutations and where in the LTR. As they are repetitive sequences there should still be some integration.
Can you explain what mutations are present? Is this a commercial vector plasmid (which would probably explain the mutation) or an in-house plasmid that you made and are testing?
