Normally elution buffer should be 10 mM Tris/HCl pH7.5 which has absolutely no effect on whatever downstream experiment.

I think there is no any issue with that isolated DNA. I have used so many kits for my work like Qiagen, genetix, RBC and Favorgen kits. All have worked well. Also used restriction enzymes from NEB on that isolated DNA and got results fine.
But if you got some problems in your cloning result then you can elute your DNA in nuclease free water.
The elution does not have any effect on the cloning procedure. I use qiagen kit to extract the DNA. There is nothing to worry about.
I guess the elution buffer affects (sometimes) the amount of eluted DNA. I've obtained more concentrated fragments by elution with nuclease free water (heated to 60°C).
Use simple TE for elution, if you have any doubt on elution buffer. Generally, It should not hamper restriction digestion.
