I've been working with miRDeep2 but it returns many positive MFE (~1,6) to predicted pre-miRNA.
Since real miRNAs usually have negative MFE values, I got confusing what the observed values can mean.
Does anyone can help with that?
MFE = Mean Forecast Error (Bias)
It is the average error in the observations
A more positive or negative MFE implies worse performance; the forecast is biased.

Thank you, but in this case, MFE is Minimum Free Energy. I am trying to figure out the score produced by miRDeep2 and the MFE from a precursor of miRNAs.
I would like to compare Fastx_clipper and Cutadapt to trim my reads. My focus is on small RNAs, specially miRNAs.
