It's difficult to come up with a non-targeted approach using MS, because the MW and functionality of your target compounds are so diverse. I would look into NMR methods for that. However, you could try sequential solvent extraction (using solvents with different polarities) followed by GC or LC-MS for the lower MW series of compounds (hormones, metabolites, free lipids). The proteins would have to be isolated separately, and the protocol depends on whether you'd want these proteins to remain intact, or if you're satisfied with measuring fragments and amino acid concentrations.

Do you know your compound (s) at all? What are the chemical properties? This would be good to know before suggesting any extraction protocol.

It's dependens...what are you looking for in leaves and roots?

Si if I understand I should be applied a protocol for extraction for each type of compoun; one for metabolites, one for lipides and another one for proteins. If someone have theses protocols, please sent them to me or just lnked me to references.

In my case after the extraction with dichloromethane I was interested in the acqueous phase but the organic phase was containing lipids, proteins.... extracted from the plant material.
