This is a pretty cool paper on 3D geometric morphometrics of angiosperm flower shape. Not quite what you are looking at, but I believe the techniques would translate over quite nicely for you. You could also get area measurements from said GM analyses, but a quick and dirty use of NIHs open source ImageJ may work just fine providing you could get the proper images.
