This is not true Manosha. MiSeq quality is far superior to 454 because there is no issue with homopolymeric runs. If you have had problems with MiSeq in the past, I would suspect your service provider. MiSeq quality in our experience is exceptional.
Many thanks Mark, what you guess is correct. The problem is with the service provider as they are not in a position to rectify the matter at the moment. I would be very obliged to you if you could recommend a service provider (with your experience), whom I can get the service to explore bacteriome and mycobiome of OSCC tissues and FEP controls of Sri Lankan patients, by Miseq Illuminar sequencing.
Our center at the University of Kentucky has extensive experience in bacterial metagenomic sequencing but has not yet performed any mycological surveys. For bacterial projects, we require that the user perform the PCR and submit the products to us for quantification and sequencing. The primers must be designed according to a specific protocol (http://www.ncbi.nlm.nih.gov/pubmed/23793624). If you are interested, I can put you in tough with the relevant individuals.
Hi. I used roche 454 sequencing for the past 3 years for my livestock analysis. It is okay... But I agree with Mark that Miseq is exceptional.. Besides 454 will be discontinued next year. There are improved chemistry for Miseq that can cover more than 300 bp. I have read a recent paper about it. And read/sample wise and cost... miseq is far better than roche nowadays.
