I´ve seen some toxin-antitoxin systems in bacterial chromosomal regions that are not conserved in related genomes. In addittion to their role in plasmid manteinance, are these systems reported to prevent chromosomal regions elimination due to rearrangements?

While TA systems might have such an impact on ensuring there are not deletions of the DNA encoding the TA cluster, it is unlikely that would be the evolutionary reason for their existence or preservation. It would be more an accidental byproduct of their mode of action. At least that would be my best guess.
