Do different proteases have different cleavage site in an antibody/fusion protein? Literature would be helpful.

Some proteases are more specific than others. If you have the primary structure of your protein I suggest trying this tool:

Please note that it assumes complete degradation, which properly folded proteins will be resistant to. Hope that was helpful

Yes, it's very likely that different proteases have different site of action on target protein. It's true with AB and fusion protein too.
