Be careful using glutaraldehyde (GA) in combination with fluorescent stains. GA induces more autofluorecence than formaldehyde or paraformaldehyde (PFA). Either you use PFA or a non-aldehyde as a fixative.
I thought ThiolTracker stain live cells so pretreat with fixation may have problem. I have used 4%PFA or 4% formalin before and background fluorescence was a problem if I fix the cells for too long.
GA has autofluorescence issues. You would have to quench it by washing with various buffers. There are a few out there, so pick what you like best. I would suggest getting ultrapure EM-grade formaldehyde (aka paraformaldehyde, usually comes in 16% concentration) and diluting to 4% and fixing with that. Good luck!
