Can anybody recommend specific courses in Bioinformatics and Next Generation Sequencing/ Deep Sequencing? What intense / short-term courses are available out there, and what are your experiences with these courses?

hope that helps. Normally, you should ask a company which supplies you with the NGS engine to provide or recommend the training. I did so with Illumina. There are also many on-line courses. If you are interested in one check EDX, COURSERA or OPEN UNIVERSITY.

Evomics, Workshop on Genomics, Jan. 2014. Cesky Krumlov. An intense two week course in the heart of Europe, with lectures and computer lab sessions. It will give you a good foundation in NGS applications with access to leading scientists and programme developers. Good value in my opinion.
