Once you have your protein purified, measure its mass. Assuming no post-translational modifications other than at the N-terminus, you can tell whether the N-term Met is still there based on the mass of the whole protein. Alternatively, one round of N-terminal sequencing will tell you. Mass-spec sequencing can be used to learn the N-terminal residue, as well. Or, fancifully, you could treat the protein with the enzyme methionine aminopeptidase and see whether methionine is released.
