I am stimulating T cells invitro w/ PBS and some bacteria; but for some reason my control population (PBS) seems to express more markers (CD25, PD1, etc..) than the bacteria.
It is possible. Not all markers are upregulated upon stimulation; some are downregulated. So it could be that the expression of these markers are downregulated in your bacteria treated cells compared to your control cells. Still an interesting observation and if you ask me, it makes sense that these are the markers that go down. Just make sure that your activation markers are being upregulated, compared to PBS treated cells (CD69, CD44 and so on).
Consider which virulence factors the bacteria may be releasing that might negatively impact the T cell activation in the literature. The next time you run the experiment, include a positive control for T cell activation (e.g. peptides, DynaBeads) to confirm that IF your T cells activate you'd be able to detect it, specifically in the markers that you are looking at.
