I was wondering if the plasma that is in the top layer after centrifugation can be used to assess proteins, metabolites, hormones, or other molecules, or if the ingredients of the Ficoll alter the measurements. I have not seen any paper regarding this topic or people describing that used the plasma from this technique.
I am particularly interested in zonulin and cytokines.

Which downstream assay you are about to use? Suppose you have known targets, not an omic-based approach you intend such as Zonulin and cytokines. Immunoaffinity-based techniques suit well in that case when the upper phase plasma is the matrix you investigate. But hormones, minerals, proteins, metabolites, and so many targets w/o having pre-knowledge, presumably some of the compounds you may interested in lose non-specifically. Global omic (metabolome) should be performed by employing the Bligh&Dyer treatment, for plasma proteomic there are several standardized protocols (I prefer depleted plasma and FASP). For targeted techniques such as ELISA, Western, and Mass Spec Ficoll will not be a problem if you are sure that your targets do not dissolve in Ficoll solution and keep themselves in the plasma matrix.
