I'm entering a project which delves into proteomics (woo). At one point in the protocol, we evaporate samples under Nitrogen. Is it possible to store this sample after the evaporation step or would you recommend we freeze the sample after elution from the column, waiting to evaporate until the day we will run the sample through the LCMS.

If you talk about peptides after digestion I would dry them and store in -80C for ages.
For best storage, freeze dry. Under nitrogen = dry film and trapped moisture, therefore the risk of gel and/or aggregate formation is much increased. Resolublising from dry film (stored in any way you chose) is difficult and you will get much less than 100% in solution, and recovery of active protein is a % of that %.
As Dr. Michal Gorka and Dr. Rob Darrington suggested already, you can stop the flow. I don't understand your explanation, but in general sample preparation method of LC-MS for proteomics, you can stop and store samples like following.
1. protein sample
--- storage at -80℃ or other appropriate way ---
2. pre-treatment.
3. digestion.
4. desalt (if required)
5. dry-up (centrifugal concentrator )
--- storage at -80℃ ---
6. sample reconstruction for LC-MS
