I'm trying to get rid of R-loops in my cell line by overexpressing recombinant RNase H, but have no luck so far.

I have found a good vector and have managed to overepress RNaseH1 in my cell line. I am going to do a DIP to see if it gets rid of R-loops. So watch this space!

Do you use S9.6 antibody? It seems like there might be problems with it:
