May be it is melano-macrophages centers or nodules.What do you observe under light microscopy?I recommend you to do bacteriology and histology tests.And also you can do stain Ziehl-Neelsen on smears of organs

Might be preneoplastic/neoplastic lesions. histology can help to identify. some time fish have the symptoms that you can correlate to the liver.
