Hello, I know tef can be used as a phylogenetic marker for fungi. But what about other organisms? For eukaryotes, 18S rRNA is definitely too conservative in many cases. By the way, COI is used in sponge identification sometimes. But can it be applied to phylogenetic analysis for Protists and Eumetazoa?

You may try any gene that you are able to amplify from your target species or taxa. If the gene has not previously been stored in any database, you should include many species including an outgroup to your analysis.
