If yours SNPs are phased then you can make two files: .

1) ped file

In this file, if you don't know father, mother...you can choose an arbitrary number 0, 1 or 2 as the manual of Haploview.

For example, a file for two samples (4 SNPs) below.

Anyway, I will give you some basic explanations. Stote your data in an Excell file. Haploview works with the coding A, C, T, G but not 1 and 2. Then save the file as Tab delimited to make it a text file. Don't write indication names concerning SNP on the first row. SNP showld be arranged according to increasing rs number. On a second Exell file write in a column the rs numbers of the SNP in an increasing manner and save it as a text file as previously. The difference between the SNP should not be greater than 500 kb. I hope my explanations for the moment will be of a help.
