I don't know any specific methodological bibliography related to economics of organic farming. What you usually have are "organic protocols" to follow when at the different stages of the value chain. The USDA has specific definitions for organic and natural farming, and there are agencies that control the following of these protocols. Europe has too explicit legislation to follow. The AMS, within the USDA may certify or verify a program, even if it's developed overseas. The USDA verifies the Certified Angus and Hereford Beef programs in Argentina, through common protocols developed in common with Sanitary Agencies in Argentina.
Papers I have read about organic beef or milk, they just estimate costs, revenues and differential prices, so they can estimate the profit against regular farming practices. A cost benefit analysis for each option, should suffice to assess profitability . In these cases, the certification is done by International or National certifying agencies. These papers are in Spanish, if you're interested I could look for them.

regarding your concept you just inlcude the main and allied activities of agriculutre one side you want to studied on crop and second side you just teel about livestock, fish etc. all three combination would you like to do parlel study or you want to do comparetive study after getting proper aspect you can chose the proper techniques.
