Of course. A real time PCR is essentially a thermocycler equipped with an excitation source and fluorescence detector. Therefore, it can work perfectly as a thermocycler. Just set the PCR reaction using the same software and perhaps, disable the fluorescence detection and melting curve step. Then, you are good to go.
