In alkaline lysis solution3 acetic acid should be used to adjust pH according to protocol. Can I use hcl instead of glacial acetic acid? Will there be any change in composition of solution?
It is safe and inexpensive . Handle with care the corrosive gasses evolve during reactions.. PH neutralization reactions involving HCl will liberate heat, especially when concentrated chemicals are neutralized.

I can recommend you to use dilute o-phosphoric acid instead HCl because u can. stable pH of buffer for long time and acetic acid is week acid. HCl is corosive
Apart from being a weak acid, acetic acid is also volatile. Do you have a subsequent drying step? The advantage of acetic acid is that it can be removed by evaporation with mild warming or reduced pressure, eg: using a rotary evaporator.
