I have one factor as time (3 time points) and the other as treatment( absorbable versus nonabsorbable Sutures that each of them were used on different sides of a scar) so two treatments had been used on one person at the same time , is it correct to use GEE?

I suggest considering a panel regression model with the observations being status by point in time and the treatment and outcomes coded at each time point. The panel structure is what fits your data. In STATA, it's xtreg. I cannot remember if they have a GEE form.
