Hello, I'm very new to community data analysis, however I work with GLMMs with  species level data. I've an estuary dataset where multiple sites are sampled on temporal scale. Aim is to find out if the sites are similar/dissimilar/diversity and how that changes with environmental gradients. I see a lot of authors chucking out rare species data to avoid excess zeros in their datasets and then doing community analysis. 

I don't know any of the conventional community analysis tools (nMDS, CA, PCA etc.). However I wonder, if I fit (total abundance/site) ~ Environment, with zero-inflated appropriate families would it solve the problem (I mean not to throw out rare species data) and be a right sort of analysis of what my aim is

please help me to clear this doubt
