I recommend you Noldus - EthoVision software

In my experience I also recommend you Noldus. This is one of the most complete tracking software I know, but it is also very expensive. If you have shorter economical resources, there is other programme called siwsTrack. SwisTrack 4 is a powerful software for tracking robots, humans, animals and objects using a camera or a recorded video as input source. Check out Ctrax, its free and apparently built for tracking walking flies. I have not used it myself though, so I do not know how good it is; but I have heard people recommend it.
