I am working on metabolic engineering. I am trying to express some genes from plants to my host bacteria. I have a mutant with one heterologous gene. This mutant showed different phenotype from wild type in liquid culture while producing some compounds in stationary phase in the presence of sucrose ( sucrose added in log phase). I want to analysis which type of compound/s is/are produced in liquid culture.
Can anyone help me to develop/design methods to analysis the unknown compounds by using GC-MS or HPLC? Or anyone have any idea about other most suitable scientific techniques for this type of analysis?

I my opinion, you can try with LC-MS with some kind of accurate mass spectrometry such as LC-ToFMS, LC.QToFMS or LC-OrbitrapMS.... because I think your matrix samples is not clean. GC with EI-MS is alternative choice but this method only apply for volatilable ans therm stability compounds. it is so difficult for unknown screening if you derivative your sample and analysis with GS-EI-MS. Now a days GC-MS and LC-MS comes with library of compounds and by comparing the unknown to the library you can get an idea. Plus you have to do some preliminary work on which solvent to use to extract out most of the compounds.
