A lot depends on bacterial phylum that you want to study and what type of biologically active secondary metabolites you are after.  Traditionally, actinomycetes are preferred. So if you are interested in isolating compounds that have been previously isolated, this is a great phylum to choose (there are lots of papers on how to do this with the best media conditions, and techniques to plate our your soil sample on agar). However if you are trying to find new bioactive metabolites, you shouldnt limit yourself to this phylum.  Instead focus on all heterotrophic bacteria that grow on late in harsh conditions (ie, nutrient limited agar, bacteria grows in after 1 to 12 months).    From my experience, these bacteria tend to produce bioactive compounds that at the very least are new analogs of known compounds. Actinomycetes are the good producers of secondary metabolites, to isolate them soil is the suitable source.

If you intend to isolate actinomycetes, I suggest you to go for marine actinomycetes for the discovery novel compounds. Because, only a small portion of oceans was explored for actinomycetes diversity as well as lead drugs. Hence, there is a huge possibility to isolate new secondary metabolites with interesting biological activities. I agree with answers of Noble and Navarro. With my experience in secondary bacterial metabolites, indicate still beyond the means of minimum cultivation, one stressor in the middle, such as CuCl2. Soil and water are the common source of bacteria. I would suggest a specific approach of isolating microbes from a particular niche where they have unique biological relationship with the habitat. Microbes from thermal vents, deep sea, hazardous chemical contaminated environment would be great source of novel secondary metabolite.

Moreover, your culture media plays a major role in inducing the microbes to synthesize the secondary metabolites. So it is necessary to mimic your culture media similar to the natural environment from where the microbe has been isolated. Good Luck!

You will get these stains from environments which are either continuously experiencing change or stressed. An example is in an estruary which keeps flactuation from salt conditions to fresh water conditions, highly polluted or in a desert where nothing has grown. When under stress, microorganisms produce unique secondary metabolites as a way of protection, at times the same metabolite produced becomes lethal to the organism causing its death. Dear Ebrahim, i work with bioactive microbial isolates from different microorganisms. All my strains are isolated from the environment, and one of them, isolated of dairy (dairy water disposal). You can work with these isolates, however, you should be concerned with the culture medium to give the ideal conditions for their produce in laboratory condition.

Exist so many microorganism susceptible to isolation. The first thing you must to do is to choose what kind of microorganism, then choose the culture media, and the methodology to preservation your strain.

Finally you can use the specific technique to determine the bioactive compounds.

You can also isolate them from plants called endophytes which can be bacteria as as well as fungi. They live inside plants and in most cases produce same metabolites as produced by the plant specie they live in. So, it would be interesting to work with them.
