TopBraid Composer is a commercial tool but also exists with a free version. The Free version is yet still very interesting : ontology editing, sparql query, autocompletion... It is based on Eclipse RCP so it provides a lot of useful tools.

As for java programming, I generally use the JENA lib wich comes with a OntModel Class. Besides, JENA is well documented.
